Structural engineer Michael Scofield walks into a bank, points a gun at the teller, and waits for the police to arrest him. His goal: get himself incarcerated at Fox River State Penitentiary, where his older brother Lincoln Burrows sits on death row for a murder he insists he did not commit. Michael, having memorized the prison's blueprints and encoded them into an elaborate full-body tattoo, has a plan to break Lincoln out before his execution date. Inside, he navigates the brutal hierarchy of prison life, forging alliances with cellmate Fernando Sucre, mob boss John Abruzzi, and the volatile Theodore T-Bag Bagwell, while earning the trust of prison doctor Sara Tancredi.

The conspiracy behind Lincoln's conviction runs deeper than either brother realizes. A shadowy organization known as The Company orchestrated the murder of the Vice President's brother and framed Lincoln to keep him quiet. Secret Service agent Paul Kellerman and other operatives work to eliminate anyone who might uncover the truth, while Lincoln's ex-girlfriend Veronica Donovan investigates from outside. The first season builds toward a tense escape from Fox River, with the brothers and six other inmates breaking out in a sequence that required months of setup and split-second timing.

Season two shifts the action to the open road as the eight fugitives scatter across America, pursued by FBI agent Alexander Mahone, who is secretly under The Company's control. The escapees race to recover hidden evidence and money while staying ahead of law enforcement and Company assassins. Mahone's psychological tactics and personal demons make him a formidable antagonist, while former prison guard Brad Bellick pursues his own vendetta against the brothers.

Season three traps Michael in Sona, a lawless Panamanian prison where inmates run the facility and guards refuse to enter. Lincoln, now free, must coordinate Michael's escape from the outside while also trying to rescue Sara and Lincoln's son LJ from The Company's operative Gretchen Morgan. The season strips the series back to its core premise: a desperate breakout from an even more dangerous prison.

Season four pivots to an offensive strategy as Michael assembles a team to steal Scylla, a data file containing The Company's secrets. The mission brings together former enemies and allies, including Mahone, Sucre, T-Bag, and Bellick, in a heist-like operation that spans multiple countries. The season reveals shocking family secrets, including that Michael's mother Christina is alive and working as a Company agent. The team's efforts culminate in bringing down The Company, but at great personal cost.

Seven years after the original series ended, season five finds T-Bag released from prison with information that Michael may still be alive, imprisoned in Yemen's Ogygia prison under the alias Kaniel Outis. Lincoln, Sara, and new allies mount a rescue operation, uncovering a deeper conspiracy involving a rogue CIA operative known as Poseidon.
