Clark Kent has settled into his role as Metropolis's protector, but the city's peace is short-lived. A massive skull-shaped vessel appears in the sky, and a cold, mechanical voice announces the arrival of Brainiac, a superintelligent alien collector who intends to shrink Earth's major cities into bottles for his archive. Superman's initial confrontation with Brainiac's drones ends in a stalemate, forcing him to seek help from an unlikely source: Lex Luthor, currently imprisoned at Belle Reve after his previous schemes against the Man of Steel.

Luthor, recognizing that Brainiac's planetary-scale destruction would end his own ambitions, agrees to a temporary alliance. He brings his formidable intellect and resources, including a prototype warsuit, to bear against the extraterrestrial invader. Meanwhile, Lois Lane investigates Brainiac's origins, uncovering a trail of dead worlds. The crisis escalates as Brainiac's harvesting operation begins, targeting cities across the globe. Superman reaches out to allies introduced in earlier DCU films: Supergirl (Milly Alcock), Green Lanterns John Stewart (Aaron Pierre) and Guy Gardner (Nathan Fillion), Mister Terrific (Edi Gathegi), and Hawkgirl (Isabela Merced). Rick Flag Sr. (Frank Grillo) arrives as a liaison from the U.S. government, adding a layer of political tension.

The first two acts follow the reluctant partnership between Superman and Luthor, as they plan a strike on Brainiac's ship. Luthor's mech suit is designed to counter Superman, but now it must be repurposed to fight a common foe. The assembled heroes launch an assault on the vessel, but Brainiac's defenses prove overwhelming.
