    In the near future, U.S. Army Rangers Duke and Ripcord are assigned to transport four advanced warheads containing nanomites, microscopic robots that can consume any matter. Their convoy is ambushed by a mercenary group led by the Baroness, a stylish and ruthless operative. The Joes, an elite special ops team based in a hidden desert base called The Pit, rescue them. Duke and Ripcord are recruited into the team, which includes specialists like Scarlett, Heavy Duty, Breaker, and the silent ninja Snake Eyes.

    The warheads were stolen by James McCullen, CEO of MARS Industries, who operates under the alias Destro. McCullen plans to use the nanomites to destabilize the global economy and military, creating a new world order. The Baroness, it is revealed, was once Duke's fiancée Ana Lewis before a tragic accident transformed her. The Joes pursue McCullen across the globe, from the Sahara to the Arctic and Paris, where a high-speed chase using accelerator suits ensues.

    McCullen's forces include Neo-Viper soldiers, genetically enhanced mercenaries. The Joes must also contend with Storm Shadow, a ninja assassin with a mysterious past tied to Snake Eyes. The team uncovers McCullen's underwater Arctic base, the M.A.S.S. Device facility, and prepares for a final assault to prevent the launch of the nanomite warheads.
