The year is 1973, and tension over nuclear testing runs high across the globe. Goro Ibuki, a brilliant but eccentric inventor, introduces his creation Jet Jaguar to the public. This humanoid robot is designed to assist humanity with disaster relief and construction work. Goro operates the machine alongside his younger brother Rokuro, who treats the robot like a toy. Their peaceful demonstration ends abruptly when mysterious agents emerge from the ocean and abduct Jet Jaguar.
These intruders belong to Seatopia, an advanced civilization forced underground after surface nuclear tests sank their homeland centuries ago. Emperor Antonio blames humanity for the devastation and has waited generations to exact revenge. He plans to use Jet Jaguar's energy to summon Megalon, a colossal beetle-like deity worshipped by the Seatopians. The ritual succeeds, pulling the massive insect from the deep to the surface near Japan.
Megalon begins a rampage along the coast, firing destructive beams and dropping napalm bombs on coastal cities. The Japanese government activates the Special Defense Forces, but standard weapons prove useless against the giant beetle. Authorities capture Rokuro Ibuki, suspecting he holds clues to the robot's disappearance. As the military struggles to contain the threat, the Seatopians prepare to unleash Megalon's full power using the captured robot as a guide.
Goro Ibuki escapes custody to find his brother and stop the invasion. He realizes that conventional defense cannot stop a creature of this magnitude without the aid of another kaiju. The situation escalates as Megalon and the controlled Jet Jaguar team up to destroy Tokyo. The Ibuki family must coordinate with the military to reclaim the robot before the city falls. The film builds toward a confrontation that will determine whether humanity can survive the wrath of the deep or if the ocean dwellers will succeed in their vengeance.
