Tim Goodman is a quiet insurance salesman who gave up on Pokémon after his mother died when he was a child. He gets a call from Ryme City police: his estranged father Harry has been killed in a car accident. Reluctantly, Tim travels to the city, a gleaming metropolis where humans and Pokémon coexist without Poké Balls or battles, thanks to the vision of founder Howard Clifford.
At Harry's apartment, Tim finds a lone Pikachu wearing a deerstalker hat. The Pikachu starts talking, and Tim can understand him perfectly, though everyone else hears only "Pika Pika." The Pikachu claims to be a great detective but has amnesia, remembering nothing from the accident except that he was Harry's partner. He insists Harry is still alive. Tim, skeptical but intrigued, agrees to help.
Their first lead takes them to a Pokémon underground fighting ring, where they encounter a Greninja that goes berserk after inhaling a strange purple gas. The gas, called "R," makes Pokémon lose control. Tim and Pikachu meet Lucy Stevens, a perky junior reporter for the Ryme City Star, and her Psyduck, who is always on the verge of a headache-induced explosion. Lucy is investigating the same story and joins their quest.
The trio follows clues to a secret lab where they discover Mewtwo, a powerful Psychic Pokémon. Mewtwo is being hunted by Roger Clifford, Howard's ambitious son, who runs the media company that owns the city's news outlets. Mewtwo escapes, but not before revealing fragments of Pikachu's lost memories, hints that Harry's consciousness might be linked to the Pokémon.
Meanwhile, the "R" gas attacks escalate, threatening the delicate peace of Ryme City. Tim and Pikachu realize the conspiracy goes deeper than they thought, involving not just Roger but possibly Howard himself. As they dig into the past, they uncover a plan that could change the relationship between humans and Pokémon forever.
